Ninja Gaiden UNIVERSE, counting villains, wins handily.
Ninja Gaiden has Ryu, Ayane, Robert the Rat, Rachel, Ken Hayabusa, the Jaquio, the demon, Ashtar, Clancy, Foster, the Ancient Ship of Doom, Ryu's clone, all of the Friedman demon clones, Friedman himself [both of the previous are from the OVA], the Archfiend, all the demon bosses, Baron Spider, Kelbeross...
It is undoubtedly true that Naruto has more people. Akatsuki alone is a big problem for the Ninja Gaiden verse. (Meanwhile, Ninja Scroll only has a very few relevant characters - they only really come into play in that they might harm some of NG or Naruto's characters).
However, remember that the strongest thing we've seen so far, the Moon Eye plan, is an attempt to conquer the whole world. No continent busters. The Juubi and the ancient forces of the Naruto world were close, but not quite there. The Ancient Ship of Doom was capable of the destruction of all of humanity and quite a lot of the rest of the universe. So was the Demon (and therefore Jaquio), and Ashtar. Advantage #1: Ninja Gaiden.
Ashtar's forces could withstand a major military force, probably the US military, circling the Tower of Lahja easily. The endless forces of evil from the three games are great mooks to overrun Naruto. Further, Dr. Friedman's forces from the OVA, while vulnerable to swords and knives, are also more mooks. It's specifically stated in Naruto that the ninja do NOT eclipse regular armies entirely. Advantage #2: Ninja Gaiden.
It's tempting to say that Sasuke, Naruto, etc. could mop the floor with Ryu. But he wields multiple legendary weapons and has killed two demons that could end all life, destroyed an ancient warship and defeated an evil overlord with immense power. Advantage #3: Ninja Gaiden. (But, ultimately, Ryu's merits are moot since it comes down to the fact that the Ancient Ship of Doom can hide in another dimension until it rains destruction down on all of Naruto's enemies. Remember: Ryu only got in BEFORE it got activated).
Dr. Friedman and Clancy/Foster from #3 could use cloning to clone all of Narutoverse's strongest fighters. It is established within Naruto through Yamato (manga canon) and Sora (anime canon) that cloned fighters can be incredibly deadly in their own right, and the Narutoverse apparently lacks full-on cloning. Advantage #4: Ninja Gaiden.
Masashi Kishimoto has specifically stated that the Naruto world is one without guns because he finds it hard to imagine how even ninja as strong as his creations would stay relevant in a world with firearms, explosives, etc. From what we've seen of Jeff, Foster, Clancy, Robert, and Irene, they can bring to bear pistols, heavy machineguns, cars, tanks, airstrikes and grenades. Further, this fact only makes Ryu MORE impressive: His powers (as well as the powers of Ayane and Rachel) are still noteworthy in a world with modern armaments. Advantage #5: Ninja Gaiden.
The Naruto universe could attempt to use trickery, genjutsu, and other effects to neutralize at least the Ancient Ship of Doom. Except they tend to be very bad at that, supposed shinobi nature aside. I'll give a narrow advantage to Naruto here, except that it's highly unlikely that genjutsu would work on the Demon.
Ken Hayabusa was apparently indestructible as long as he was controlled by the statue. If Ken were sent at an enemy like Hidan, he could keep them at a standstill. Advantage #6: Ninja Gaiden.
Many enemies in Ninja Gaiden are capable of proper teleportation casually, as compared to the vast importance it has in Naruto (see: Yellow/Orange Flash, Kakashi's teleportation, etc.) Advantage #7: Ninja Gaiden.
However, let's assume a world where Ninja Gaiden doesn't get the forces plausibly under Foster/Clancy's command or the Ancient Ship of Doom, or the endless waves of demons from the XBox games. That tips the balance to the Narutoverse.
If we just refer to small squad combat between the "elites" of both worlds, well, regrettably I don't think that even Ryu, Rachel, Ayane, Irene, Jeff, Robert, Ashtar, the demon, Clancy, Foster, Clone Ryu, Dr. Flame, Barbarian, Kelbeross, Bomberhead, Bloody Malth, and the other bosses can match the sheer numbers of Naruto, Sasuke, Sakura, Sai, Rock Lee, Kiba, Madara, Deidara, Hidan, Kakuzu, Kakashi, Zetsu, the Raikage, the Mizukage, Zabuza, Kisame, Kirabi, Pain, Konan, Sasori, Chiyo, Tobirama, Hashirama, Sarutobi, Orochimaru, Jiraiya, Tsunade, Danzo, Yamato, Itachi... Naruto wins by sheer numbers of elites in that instance.
But, since you specified the entire 'verse, well, Ninja Gaiden wins .
